avidemux2.6 destroys/removes PAT/PID of HD Streams while cutting

Steps to reproduce:

avidemux2.6 actual release under Ubuntu 12.10
-record a free HD Stream like 3SatHD with Enigma2
-cut it with Avidemux2.6 MP4 or MP4v2 Muxer
-Try to Play it with the MoviePlayer of Enigma2 (don't work; Message: "Keine Daten auf dem Transponder! Zeit lief beim Parsen der PAT ab")
you can analyse the difference of the PAT/PID information between uncutted and with avidemux2.6 cutted HD Stream with dvbsnoop.

Is that not a restriction of the STB sat receiver enigma movie player ?
Source file .ts from OE20 openpli 3.0 stb receiver:
This .ts video cut, play well on vlc: .avi, .mkv, .ts and .mp4v2. each of these downloads is on average 70 MB

Why should it be a restriction of the STB sat receiver enigma movie player ?
I have a working TS Stream. The I cut it with avidemux 2.6. An it destroys the PAT/PMT Information, that the cutted Stream don't work.
The same Problem exists with other movieplayers. VLC is the only Player I know, how can play Avidemux2.6 Output Streams.
So i think Avidemux2.6 Output Streams are not standard compatible.

And you say cut with mp4v2 ; so the output is iso mp4 file format ()

The uploaded files play on several software/hardware players.
The recording consists of 6 files for each recording .eit, .ts, .ts.ap, .ts.cuts, ts.meta and .ts.sc.
