Hello,
Is there a way to encoding with subtitle filter(srt) through the command line in Linux?

Not with 2.6 branch. If you name the file .srt exactly like the video file most players will handle this external .srt file. Like this: Timelapse SRT Demo23 MB Download (http://rapidshare.com/files/3142302152/TimelapseSRTDemo.zip)

But can use ASS Filter with script.
