To edit the MKV or MP4 videos I use Avidemux since virtualdub does not edit these. 

Lately I am having issues with the MKV files. 

I usually use Avidemux 2.5.6 to edit the MKV sometimes the MKV movie videos will load successfully and I am able to edit (cut out the unnecessary parts that I dont need) and then save the MKV file. 

Sometimes the MKV movie videos will load up in 2.5.6 and play but I am unable to edit it since the up arrow key on the keyboard wont allow me to scroll through it quickly (its like its stuck and wont move forward) so I am not sure why the up arrow key is getting disabled.  Since this issue started to happen I downloaded 2.6.0, now I when try to open the same MKV file that I am having issues with on 2.5.6, 2.6.0 is allowing me the up arrow key functionality however it will crash after sometime.  I also diabled openGL in preferences (Tools>Preferences>Video>Unchecking Enable openGl support) but crash is still happening.  Please let me know what to do.

Basically: MKV is a box that can contain different video/audio codecs. Some of these are well supported, others less and some not at all.
Update to the latest avidemux regular from here:

Its still happening on version 2.6.1 so not fixed, developers plz fix this issue or provide a workaround :-[ :-[ :-[

You don't provide any info to fix anything. Use both programs along each other. When something is not working in 2.6 try with 2.5 and vice versa. Have you updated to last version 2.6 r8323?

As I mentioned above in 2.5 the up arrow key does not work and 2.6 crashes the same video & still happening on 2.6 r8323

Up down keyboard arrows works in 2.5.6. Most of my mkv files open without crash.

Its crashing when I scroll through the movie when using the up arrow key or the left or right side arrow keys not when on opening of the video.  I never said its crashing on opening/loading of the video.

As long as you don't provide:
any logs: developers can't do anything about it
If you only tell MKV video that says nothing: MKV is a box: anything can be in the box! It is not up to us to guess what is going on your computer.
Shutdown all none essential programs, does it still happen? What are your settings with the used video card, ...
Does it happen
- with 1 minute videos, 10 minutes, ....
- source video on system harddisk?

Check if you can find and delete the avidemux file config2 could be somewhere in something like:
%APPDATA%/avidemux/
%APPDATA%/avidemux6
%APPDATA%/Roaming/avidemux/
%APPDATA%/Roaming/avidemux6/
Use windows search with option included system folders and hidden files. That file should be rebuild upon restarting avidemux.

Provide a sample of mkv type video causing the issues. Upload (5 seconds or 20 MB size) to Rapidshare (https://www.rapidshare.com/) or similar and provide a link to it.

Season's Greetings.
I am new to this and I, too, am having a similar issue, at least I think.
I'm trying to go from mkv to .ts and Avidemux just does not go any further than about 60MB and stop stating that the output file is too short.

Here is my Hardware:
CPU Intel i5 3450 @ 3.10 GHz
Memory PC3-12800 4096MB(4GB)   SMD-4G68H1P-16KZ(Hyn-C)
Video Chip PCI\VEN_8086&DEV_0152&REV_09
HDD WDC_WD10EZEX-00RKKA0 (SATA)
OS Windows 7 Home Premium SP1

Could please tell me what I am doing wrong?

In 2.6 does loaded mkv play? Single file? You don't mention if it is multi part or not.
Ithink it has multiple audio tracks: deselect DTS track if present: Menu -> Audio -> Audio track -> Audio Tracks Configuration -> deselect the DTS track. See if it works now.

If that failed in 2.6 try with 2.5.6. As content is from dvd origin? It plays a big part what is current used video/audio codec(s) in the MKV container. The step you take going from MKV back to .TS is unusual. Normally you go from MPEG-TS (mostly found as recording from DVB-S/C/T) and take it from here to a more common format, re-encoding or not to mp4 or .mkv, to play on standalone mediaplayer.
Not knowing how DVD turned in to MKV and if re-encoded and what the used codecs are . It could be very difficult or even impossible to do what you ask.

I installed the 32bit version from here http://www.fosshub.com/MKVToolNix.html then loaded the sample clip into it clicked on start muxing, re-opened the muxing sample clip into avidemux however it still does not work as i want it too.  Let me know if I am missed something or tell me another tool that will work?

I DL'd the sample MKV and had a quick look.

The sample seems to be a progressive recode of some interlaced material, but without the application of any form of deinterlacing.
Avidemux does not see any index frames in this sample MKV, hence the inability to seek with the "arrows".

Purely a guess -  its an unusual recode of the original interlaced material - maybe Fields with I and P properties were combined into a P frame.
The frame rate of the sample is also little strange at  24.958 Fps.   

Bit outside my expertise so hopefully someone else can be more precise.

My suggestion, use TsMuxer and remux the video and audio streams into a transport stream (more robust container) and avidemux should be able to index that and be able to seek with the arrow keys.
