Title: Remuxing with an external audio track.

Extracting the AC3 audio track from a video clip to create an external audio file (using mkvmerge or avidemux).
Then using this external audio file to replace the one in the video clip gives strange results.

Example:
On playback from some point in the clip, a little bit of audio is played from where you last viewed/paused the clip.

Remuxing the same video with external audio is okay on 2.5.6
Could there be some issue in correlating the external audio with the video timestamps or frames in the middle of a GOP?

Mediainfo reports the audio track duration to be very short (a few seconds) and also adds a new field "source duration" in the audio section  (with the duration for the clip).
At least on windows media player the audio disappears after any kind of seek (not so on VLC).
Remuxing the tracks of these media files with MKVMerge makes everything good again.

I'll play a bit with this feature first to test/prove the consistency of this issue.
I know the feature works fine as a means to deselect from multiple audio tracks contained in the source file.
