I miss the filter settings.
How to store and reactivate filter settings ?

Do you mean by "filter settings" the feature of some video filter configuration dialogs to remember some preferred configuration choices like scaling algorithm? Such preferences, specific to the Qt graphical user interface, are stored in the QtSettings.ini file in your Avidemux profile.
The actual filter configuration is written to the project script, of course.
