i use version 2.5.6 on windows xp
the command
avidemux2_cli.exe --output-format MP4 --video-codec x264 --audio-codec AAC --load 1.avi --save 1.mp4  --quit
but it report [No accelerated IMDCT transform found] & [Encoding Audio codec  : None]

* Question *
* Use safe mode *
* If the file is using B-frames as reference it can lead to a crash or stutterin
g.
Avidemux can use another mode which is safe but YOU WILL LOSE FRAME ACCURACY.
Do you want to use that mode? *

(i tried y and n,same result)

If that video clip has an ac3 audio track, there could be an issue with decoding/processing ac3 on your computer? Try with 2.6.1.

While testing avidemux3_jobs (2.6.1) the same warning pops up, still all 3 audio tracks are present. AC3 and 2 MPEG Audio Version 1 Layer 2. Is your track DTS? That could/would explain the missing track.
