Any difference between the two mp4 options in 2.6?

I've been using the mp4 (not PSP) in 2.5 for a long time now but I want to switch to 2.6 to test out some stuttering issues but I am not sure which mp4 to choose in 2.6 or how they are even different. Don't need anything too technical just a sentence or two explaining why i might use one over the other.

Has to do with standards and progress of technologie.

MP4 file format version 1   2001   ISO/IEC 14496-1:2001   MPEG-4 Part 1 (Systems), First edition
MP4 file format version 2   2003   ISO/IEC 14496-14:2003   MPEG-4 Part 14 (MP4 file format), Second edition

The first one is done through libavformat (ffmpeg)
The 2nd one is done through libmp4v2 hence the name

They both output mp4 files
