How can I insert a logo in a mp4 ?

Choose in Video Output something else then Copy
Filters -> Transform -> Add logo
Logo only in jpg. You have to play with background to see what gives best result for you. Back ground is not invisible. Best you can get is light shade of gray with black background.

Other option is to use AVIsynth input with Overlay
