Audio is broken when saving mp4v2/mkv

When a mp4v2/mkv file is saved in copy mode to a new file, the audio is broken.

The problem can be reproduced with MP4v2 and MKV format by using the test.mp4 file linked in this topic: http://www.avidemux.org/smf/index.php?topic=10872.0

Steps to reproduce:
1) open test.mp4
2) save as MP4v2 in copy mode
3) save as MKV in copy mode

When the resulting MP4v2 and MKV file is played in VLC 2.0.2, there is no audio. When the MP4v2 is played in Avidemux, there is only 5 seconds of audio.

Weird isn't it? For some reason the audio is chopped, on the 3 tracks.
Top track is showing original AC3 track, tracks below it is what audio is left after repacking in mkv on the 3 tracks.
Original this was a HD mpeg-ts and saved with copy using one of the mp4 muxers, most likely mp4v2 with reordering audio track 2 to 0 (ac3)
