Avidemux makes all videos choppy regardless of settings

Hello guys.

I want to begin by saying that i don't put any blame on the software for causing the issues i'm having. It may very well be a bad mix of source media and something else.

I used to record adventures in Skyrim with PlayClaw game recorder, which works excellently. I also used to re-encode these videos with Avidemux to make them smaller afterwards and to make them brighter, as the MJPEG codec that PlayClaw uses makes videos darker. This also worked fine. The problem is now when i've got better hardware in the PC and want to start recording in 60 FPS instead of 40 and me having forgotten the settings i used to use in Avidemux that worked well.

The created source media is flawless when played back in VLCMP. Looks exactly like when playing the game except for being darker. The problem is after trying to re-encode the media to AVC video with MP3 audio, in either container. The frame rate is high, but the video has a micro-lag every 0.5 second or so. So even though the new file is 40 MB instead of 350 MB (which certainly should put the performance of the harddrive out of the question) the video actually lags as if the PC can't output it properly.

What could be causing this? Is this a common issue? I really can't figure this out.
