Problems cutting and saving cut/appended files

So, I've been able to successfully use Avidemux to cut minutes of unneeded blank space from the end or beginning of videos. But now I'm trying to do the same, cut unneeded bits from a videos, and append them together in the correct sequence. I first had trouble using the markers, because it wasn't cutting the video at the point I wanted. So, I tried the cut and delete edits, which deleted the video at the points I wanted. But after appending and trying to save the file, it saved way too fast, and indeed a 2 hour and 40 minute video was reduced to minuscule file size. Maybe I'm tired, and I am still green with this program, but I can't figure out what I'm doing wrong. I'm working with mp4 files, using version 2.6.7 on Windows Vista Home Premium. Would anyone be able to lend a hand please?

Cut editing a contiguous section:

Mark the beginning of the section with marker A and end of the section with marker B.
Click cut (or Ctrl + X) to remove the section between A and B.

Repeat for the next contiguous section.

When done - save what is left.

Thanks AQUAR, I followed your instructions, only now, instead of producing a microscopic video file, it either crashes (if I'm in copy mode) or freezes (process mode). Any idea what's going on there?

What's inside the mp4 file (use mediainfo!)?
If AVC do the cutting at IDR frames (ie use the << and >> buttons).

When using the append function the file segments need to have the same properties (not just the same codec).
I don't know exactly by how much you can stray from having to be 'identical' as I've not experimented with this, and it probably varies with container type.

Looking at your 2 clips:
- one is AVC profile HL3 and the other is HL4.1.
- one is variable frame rate the other is constant.
- one has 3 referable reference frames the other has 5.

So these 2 clips are not identical but are still very similar.
If append is failing - my guess - maybe the different AVC profile is a problem (ie some parameter not allowed by HL3?).
